Abstract
DNA microarray validation requires accurate evaluation of DNA quantity, spot morphology, spot uniformity, and identifi cation of missing features. Such assessment helps avoid under representation of genes in expression studies, wasted time, reagents, and valuable RNA. A nucleic acid stain enabling relative quantitation would be useful for microarray quality validation prior to hybridization. Currently available stains are not optimal for DNA printed on glass slides due to high, non-uniform background and inconsistent staining. A new dye was identifi ed which becomes fl uorescent upon binding either oligonucleotides or DNA printed on glass. This provides an optimal stain for DNA microarrays. The dye exhibits high sensitivity, detecting down to 1 picogram of DNA, and has a useful range of 1 to more than 100 picograms of DNA. The dye is compatible with all types of slide surfaces tested and with DNA spotted out of 50% DMSO, 3X SSC, PBS, and several commercially available spotting buffers
