The Clone Report and Annotation Browser is a software package where cDNA sequences and their expression data from microarray experiments can be viewed in context of the genome. CRAB provides a tool to annotate anonymous cDNA sequences and a graphical genome browser to visualize these sequences. The cDNA sequences are aligned to the genome first by using BLAST to find their approximate positions within the genome. Afterwards, Spidey is used to fine-tune this alignment, to find the exact chromosomal position and to give accurate exon predictions. In the genome browser the cDNA clones can be visualized with corresponding expression data from microarray experiments and public annotation data such as known gene localizations. The browser provides an innovative way for biologists to annotate and visualize the cDNA sequences that they use in microarray experiments. This project was done in collaboration with AngioGenetics AB, a Swedish biotechnology company that uses the mouse as a model organism for research on human diseases related to angiogenesis. |
